SNPSIFT GENES SETS

Annotate using GMT genes sets.

Software dependencies

  • snpsift ==4.3.1t
  • bcftools ==1.10.2

Example

This wrapper can be used in the following way:

rule test_snpsift_gmt:
    input:
        call = "in.vcf",
        gmt = "fake_set.gmt"
    output:
        call = "annotated/out.vcf"
    wrapper:
        "0.67.0/bio/snpsift/genesets"

Note that input, output and log file paths can be chosen freely. When running with

snakemake --use-conda

the software dependencies will be automatically deployed into an isolated environment before execution.
