BWA INDEX

Creates a BWA index. For more information about BWA see BWA documentation.

Example

This wrapper can be used in the following way:

rule bwa_index:
    input:
        "{genome}.fasta",
    output:
        idx=multiext("{genome}", ".amb", ".ann", ".bwt", ".pac", ".sa"),
    log:
        "logs/bwa_index/{genome}.log",
    params:
        algorithm="bwtsw",
    wrapper:
        "v1.9.0/bio/bwa/index"

Note that input, output and log file paths can be chosen freely.

When running with

snakemake --use-conda

the software dependencies will be automatically deployed into an isolated environment before execution.
